How does the system gets cleaned after app upgrades? Is that done automatically?

Yes. Click packages do not have dependencies. When one is removed, it is no longer on the system, and there are no other packages to be removed as a result. Only thing that remains is user data and config, so you can still access it, or in case you install the app again in future.
