MTP is an Android thing so it's not automatically available on the Pinephone and Pinetab. I think they do plan to have to though. For now you can use WifiTranser or SSH/SFTP (which I much prefer than wired connection).

I've gotten into screwed-up states with apt-get upgrade. I'd suggest you flash again and start over
